We are seeking Research Engineers with experience in machine learning, deep learning, or AI, and a background in protein design, computational biology, or structural bioinformatics, to join our multi-disciplinary team. You will work on AI models for protein and immune structure design, helping to translate research advances into robust, scalable systems that accelerate biological discovery.
This role is part of InstaDeep’s collaboration with BioNTech, focused on developing cutting-edge AI solutions for immunotherapy and vaccine design.

Salary range: 65,000 - 85,000 Euros
Responsibilities
Advance the state of the art in AI and/or biological sciences, particularly in areas such as structural biology, protein engineering, and de novo design.
Develop and optimize AI models for protein design and drug development.
Build and maintain data pipelines, training workflows, and evaluation tools.
Integrate structural and sequence data into modeling frameworks.
Collaborate across teams to translate research ideas into high-quality, deployable code and models.
Ensure reproducibility, performance, and scalability of implemented solutions.
Requirements
Master’s degree in Computer Science, Bioinformatics, Computational Biology, or related field (PhD a plus).
Strong programming skills in Python and experience with deep learning frameworks (e.g., PyTorch, JAX, TensorFlow).
Understanding of protein structures and sequence data, ideally with PDB, AlphaFold, or Rosetta.
Experience with machine learning for biological applications or generative modeling (e.g., diffusion, transformers, VAEs).
Excellent collaboration and communication skills in interdisciplinary teams.
Desirable
Experience in protein design / structure modeling.
Familiarity with structural biology tools (e.g., PyMOL, Biopython).
Prior experience in AI research projects for biology or large-scale model training.
